Prefered path from MRXS to ImageJ

I've been trying different ways to export MRXS files into a format that can be read by ImageJ.  I was wondering if anyone had a prefered method/script/flow logic that works consistently and well.  My shots have all been pretty slow, and often have artifacts.  We are hoping to get out 1:1 images, and even the vendor software tends to crash on that.

Our eventual goal is not to have to define the ROI ourselves so if anyone has better program idea for that, I'd be happy to listen (better than ImageJ).  We run into the problem in that there is not a consistent way to stain our ROI, the airway epithelium, so many blob detections won't work well.
