How to avoid deletion of all messages in a folder at once?

If you are using 2.3 then have a look at delayed_expunge in imapd.conf. 
In the case you describe you would have been able to recover the 
messages with one command (unexpunge) without going to backups. Of 
course this assumes that cyr_expire hadn't run yet.
