You know, I'm not sure and I'll defer to someone who knows more than me. 
In every case that I've done what you done, I've done it to a previously
empty directory so all the messages had their state flags reset.  However
if you have messages and the indexes in there to begin with, I couldn't
say.  If I had to guess, I'd say yes but I might be wrong.
