Implementing Openslide, Openslide-Java, and PathFind on Windows XP and Cygwin

Hello I have been running Openslide Java in windows XP for several months. I just take the win binaries in the Openslide website for the C code, and put it in the class path. I have no problems but I have not tried to compile the C code or generate the C-libraries myself (the dll files) but I use the one given in the website. Actually I do not run the Java code from the jar file but from the source code as I have to change and add Java classes for the purpose of my application. The directory structure is the project root contains the C-library files (or dll files), the src/ directory with the Java code and the bin/ directory with the classes.

I am attempting to implement Openslide, Openslide-Java, and PathFind on a Windows XP system, using Cygwin. This is proving to be a daunting task, eg, CMake had a script with carriage returns embedded that had to be cleansed with TR. I am hoping to set up an installation manual,or at least some documentation so that clinical research types don't have to start from ground zero. Any assistance would be greatly appreciated. My applications are molecular diagnostics, eg ERBB2, or 1p19q, as well as morphometric analysis, via ImageJ, of kidney biopsies.
