Actually I do see this with 2.4.x but not with 2.3.16 .

[root at student cyrus-imapd-2.3.16]# ./configure --with-auth=unix 
2>&1|grep WARNING|grep auth



[root at sismail cyrus-imapd-2.4.9beta2]# ./configure --with-auth=unix 
2>&1|grep WARNING|grep auth
configure: WARNING: unrecognized options: --with-auth
configure: WARNING: unrecognized options: --with-auth
