Duplicate Emails after migration

I moved from cyrus 2.0 ot the latest and everything went ok.
I successfully implemented virtdomains and migrateed the seen etc etc.

The only problem is that users who use "pop3" with the option "leave
messages on server" are getting duplicates.

The dns name of the server has not changed.

I am scared that tomorrow morning people are going to kill the server
while they re-download duplicate emails.

IS there any way to prevent this.
